Well, that completely destroys the ending of "Waters of Mars". How can we expect to believe that the Doctor could take anything seriously after all that?

Good news and bad news. The good news is that the reindeer in question was wearing blinders, not an eyepatch. The bad news? Well, this particular reindeer, wearing the blinders, was reported by eyewitnesses to have said, "The North Pole is a cold, high place, overlooking the Earth. It contains a secret, one we shall discover together." And this reindeer referred to his co-conspirator as "Nyssa".
